Can Laphicet sense malevolence in your character?: Y
If yes, what kind of negative emotions can he sense?: Oh boy. So Arya's been exposed to the worst of the worst of human nature during her trek through a war-torn hellscape. In canon her presence alone proved immensely disturbing to a woods witch due the immensity of Arya's grief and anger. Add to that not healthy doses of hate (both directed at others and at herself), desolation and hopelessness, and she is not fun to be around. Also this is all pretty much constant. Westeros is the worst place txt it.

Arya does have a very strong spiritual side (she keeps faith in her gods and has heard them speak to her) and, while I'm unsure if that will be enough to allow her to see Laphicet, she also has a strong empathic bond with a direwolf who will be able to. (Also she has magic powers that let her slip into the minds of other living beings and said direwolf is her favorite pair of eyes.)
